As long as the changes were being made to our memories, it was plausible to argue that this was some sort of hypnosis, something done by Retrospec to our brains. However:
1) The experiment to disconnect from electronics that may be affected by Retrospec returned no results. We still felt the effects while disconnected.
2) This "shrinking" and the holes in reality cannot be explained by hypnosis. They are very real.
At what point do we begin to question the fabric of reality itself?

At this point, however, I'm finding few competing hypotheses.

If I may ask, is there some sort of information that would help you start coming up with a new theory?

But the circumstantial evidence right now is very clear in what it's pointing to.
Whether I like it or no.

Instead of this nigh unstoppable force?

In fact, even if we assume this is some kind of simulation over which they preside like gods, there would still be rules. Presumably.
Unless they're capable of changing them at will.

The QR Codes that the Officer found might support that thought. But, that could be any of a number of things too, and the idea that my life is a simulation is almost worse than 'they are gods.'

If this is a simulation, perhaps, what does that make us?

no.
Though, there are two further possible forks:
One, as you said, our physical bodies are being kept alive in "reality" somewhere, and this is merely a projection of our self. In essence, "The Matrix."
Two, we are completely artificial constructs. Computer programs, as it were. There is no "real us."

You've been thinking about this a lot, haven't you Naoto?
[She really should be worried about him, honestly. he thought about stuff like this too much at times.]

If this is a simulation, it is literally the only two options available.
Either we exist/existed elsewhere in a different time and space
Or we never existed at all.
Frankly I don't understand how more people aren't thinking about this as often as I am.

All I want is the truth. Even if it's a difficult one. I can't turn away.

But I think we are going around in circles now. We will speak later, yes?

Take care.
